INTRODUCTION Position-Specific Iterated BLAST or PSI-BLAST is a variant of the BLAST program developed by Altschul et al. in 1997. A position specific scoring matrix, PSSM, is constructed (automatically) by calculating position-specific scores for each position in the alignment of a multiple alignment in the highest scoring hits in an initial BLAST search.
